Just what I did. Delete the app, then reinstall. If you currently sync with Dropbox, you'll have to re-sync, but all should work just fine after the reinstall.

Most iPhone/iPad PDF viewers don't show annotations unless the file was flattened as Michele Nixon stated

delete it and reload from iTunes. That usually works on apps acting up. (It will show you already own it, so you should not get charged again)
